I've had plexiglass warp and yellow from light, too. And I worry if it gets hot it may give off fumes. Glass won't do that!
I'm using plexiglass covers on many of my tanks, tho. I suspend the lights over the tank, don't have them sitting right on it - works great for the tank on the lower half of the tank stand or if they start to take over your kitchen countertops.
The plexiglass covers do warp over time, I just flip them over every water change. It's better to cut them a little big than have them just fit, because if they only just fit then when they sag then a cat jumps on them in they go, scaring fish and cat.
